Adi Staffieri put the hosts in front with a fine run and finish before Lynn's Jason Turner equalised on the stroke of half-time.
Jamie Forshaw's first goal in Linnets colours and a sublime 25-yard chip from Jamie Thurlbourne put Gary Setchell's side in control.
But two goals in as many minutes from Staffieri sealed his hat-trick and ended a topsy-turvy encounter.
Lynn return to action on Saturday when they host fierce rivals Wisbech Town.
